I don't see the logic in putting the guy (Soto) you expect to produce runs batting leadoff who is supposed to get on base. Same with Bichette who should be in the 3 hole. To me the logic is just screwy.
The cruelty of the Mets offense is that they reserve their worst production/performance for their best pitchers, who now have the haunted look of a former Met pitcher, now a Texas Ranger, that for years had to endure an offense that would provide only bout 1.5 runs for him per outing. This is rridiculous.

Honest (not silly) question: would hiring JD Martinez as a FULL time hitting coach help? Or is it just too late?

I'm unsure about that this season. Their lack of production is more consistent than twice or so around the rotation.
